Honestly, I didn't see a clear benefit in being in any of the 3 colors including overall population numbers within a city. When I was battling last night, I just subbed in some super crap pokemon when the gym turned grey so that I could take it over, then defeated my own pokemon to replace it.
Fellow colored team mates did the same and defeated my crappy 100-200CP pokemon to buffer up the gym. Hilarious part was I was getting EXP defeating my own pokemon in the gym I had taken over. Unless I missed something.
