I assumed Littlefinger knew that the Rhaegar / Lyanna hookup was consensual, not the kidnap/rape that everyone was told (which is why he smirks when Sansa brings it up). I don't see evidence yet that he knows about Jon's true heritage.
as much as Littlefinger knows, there's still very large gaps in his intelligence, like that time he had no idea he was handing his precious Sansa over to a cartoony monster. it feels to me like Varys has more complete knowledge of current and past events than his rival does.
