guess it doesn't matter since as we all know, the power goes to whoever the people want it to go to. but I just don't get how a major house can go extinct unless every last branch of their giant family tree is eliminated.

I don't think they really do go extinct (unless you become the story behind the "Rains of Castamere".
As for the Arryn family tree - I think the TV show I think is mute on if John has siblings. If he does, then the family line would follow the male succession patterns I believe (unless you are some specific Dorn houses I think).
