For the 2004 World Cup, the teams all pretty much used the same jerseys from the 2002 Olympics, which were made by Nike, so there wouldn't have been a problem using the IIHF logos.
It could also be the NHL not wanting to have to share any merchandise revenue with the national federations who own the logos.

The 2016 World Cup isn't an IIHF sanctioned tournament so there would be no reason for the NHL to not grab as much revenue from that they could? Using uniforms of the national governing bodies for hockey takes away revenue from the NHL and gives it to IIHF member countries. It is as simple as that.
