The thing no one ever explains is where are the people on the flights went. Did the CIA take them somewhere else? How did they unload the planes without anyone seeing? or did they crash them out in the ocean to hide them, and then, uh, use other planes to crash into the buildings? It's a big ol' hole in the theory that I don't think anyone has provided a reasonable explanation to.
