Make sure water pumps are upstream of sewage pumps. If they are both on the coast, the polluted water starts to spread out and can come in your intakes. Also make sure both are connected to your pipe network.
A good tip for starting out is put it on pause. Build out some zones, then unpause. It keeps you from leaking money before people move in and not being able to build the basics like water, power etc.
