Ummm no it's not. One is teaching children scientific fact, and one is giving them material based on religion and spirituality, of which there are many varied opinions and sects. There is a large difference.
If the kids were old enough to make a choice for themselves (say 15) then it probably wouldn't be as much of an issue, but for 5 year olds I can definitely understand why a parent would be upset.
Would you be upset if your 5 year old came home with material on Islam, Judaism, Buddhism, etc... or how about Communism, Facism, etc..?
These are not learning materials, Gideons spread them with the inent of conversion. Giving them to children who can't tell the difference is wrong.
