Probably one of the reasons I haven't had troubles with iTunes is that I'm a stickler for media organization and I make sure the ID3 tags and cover art are all correct. Sure if you just dump an assload of unorganized MP3s that aren't tagged properly into iTunes, or if you rely solely on file naming and folders rather than tagging for organization, then you're going to get disappointing results. But I think that's true for pretty much anything.

We're already seeing a shift away from the file and folder paradigm and more towards an app centric one and that'll only continue with the growth of smartphones and tablets. It was something I initially resisted years ago but now I find it to be a far more efficient and pleasing way to interface with files. For documents or some miscellaneous stuff I still prefer to deal with the actual files and folders, but when it comes to files that are almost solely consumed (i.e. music, movies, pictures, etc.) I now much prefer to organize and access them through an app (iTunes, Plex/XBMC, and Lightroom/Aperture respectively).
