Some are good, others are pretty bad. I'd recommend checking out following ones though:

Batman Under the Red Hood: Probably the best rendition of an animated Batman universe without TAS voices.

Superman/Batman Public Enemies: Always a blast to see them team up, especially when it was apart of TAS universe. Love seeing them fight other heroes.

Superman/Batman: Apocalypse: Pretty much the same as the former, and anything with Darkseid in it is usually badass.

Green Lantern: Emerald Knights: Never been a huge Green Lantern fan, but probably the best GL work yet. Once again features an awesome villain in Sinestro.

Justice League: Crisis on Two Earths: Pretty good take on the Crisis universe, had some issues, but James Woods did stellar work as Owlman.

Batman: The Dark Knight Returns – Part 2: Part one was alright, but sort of tedious at times. Most of the work from the graphic novel went into the second part though, so it makes sense why all the better content was in the second half.

Then there are the middle of the road ones that are sort of for fans only: Superman vs. The Elite, Superman Unbound, Green Lantern First Flight, and Wonder Woman.

Then there are a few terrible entries I just hated for the most part: Superman: Doomsday, Justice League: The New Frontier, Batman Gotham Knights (one good part in it), and the worst of them All-Star Superman. I couldn't even finish All-Star in its entirety, as after Lois Lane got powers midway in I checked out. Just an awful entry in every sense of the word, maybe the comics were like that, but it just plain sucked imo.

Although I would still say the cartoons are on average superior to these movies. Be sure to check out Batman Mask of the Phantasm and Superman/Batman Worlds Finest.

I love this take on how they deal with each other at first.

They should also think about doing For the Man Who Has Everything (written by Alan Moore) into a movie, since that might be the best take in the comics that has both Superman and Batman, while still featuring Superman. Which is another thing people who like those animated movies should check out.
