Well the capital was still Coruscant I'm sure that Palpatine didn't have all of his military leadership with him on the Death Star. I agree with you that there would be a civil war within the empire, it was the prevalent theme in the EU that the Empire spent as much time fighting itself as it did the Rebels.

The empire was a very militaristic government, it wouldn't be out of the question for a group of admirals and generals to form and interm government and move to harshly crush any resistance. I would assume that because of Palpatines paranoia there was a huge military presence on every key world.

Remember that in effect Palpatine saw the Death Star 2 as the ultimate trap and the ultimate power and he had fallen into the same trap that the Jedi had fallen into generations before and that trap was arrogance.

He needed the fleet there to pin the rebels so the Death Star could ravage their fleet. But I have trouble seeing a galaxy with "Thousands of Star Systems" only having a few dozen Star Destroyers. I would thing that each sector would still have an oppressor/defense fleet and a large garrison of troops to supress any rebellion. As we saw in the movies and to the extent the EU. Storm Troopers and Imperial officers were utterly committed to the Empire, while a civil war would certianly erupt and split the empire into smaller empires those smaller empires would probably be like viper pits.

The rebellion was massively outgunned at the start of the Endor Battle and we saw them lose a significant amount of ships in that battle as well.

I think it would be a leap for the Rebellion to suddenly become the "New Republic".

I think in the next movie the galaxy should still be entangled in a multiwar battle for dominance between a "New Republic" and a version of a split roman empire.
