Sure they snapped the head off of the Empire when Palpatine died and Vader died, but there's still an empire out there, not every world threw off its yoke the minute the Emperor turned into ash.
Its more then likely that the Rebellion was still badly outgunned and outmanned after destroying the second death star.
In real life the power vacuum would have been filled quickly and the Rebellion would have been hunted down with even greater energy without really bad plans by Palpatine.

Which was exactly the point of the X-Wing series of novels. The Empire basically split apart into different factions under various warlords and leaders. The Rebellion won a major victory at Endor but they were still not strong enough to take control. They had to systematically hunt down the other groups and take them out.
