They were both charged with having sex outside of marriage. She cannot successfully pursue the rape charge unless the guy admits rape or male muslim witnesses testify on her behalf.
The police probably went to his door, he said she consented. That's, however, still a crime under the moral laws as they are not a married couple. The woman's testimony is not considered in the legal system. According to the courts, the only act that occurred was consensual sex between two unmarried people.
Under their legal system, the verdicts and charges are correct.
Edit: I read your link and, yes, your right it doesn't make sense that he would be convicted of rape. I read through the link within the link, and I don't see the rape conviction in there. My guess is that he was also charged with sex outside of marriage and not rape, and the article got it wrong. This would make sense, as she was also charged with perjury, which means the courts decided she was lieing about what happened.
