I completely agree with your second point though that it is a safety issue. Although it might be more a cultural norm. If a man wanted to rape a women they are going to do it in an isolated place. So a crowded locker room isn't where it would happen. An empty lockeroom even if it wasn't coed is a far more likely location than in a coed locker room.

That's not even remotely the same. They have all the same outward/inward body parts, just different skin tones. By that logic, every single ethnicity would need their own locker room.
Again, the point is this: this is something that already exists. Gay players exist in all sports. Just because they're able to be open about it doesn't mean a teammate is at any sort of risk, no more so than he is while said player is in the closet.
