By this argument blacks and whites should have different washrooms because their skin is completely different. Just because something is different doesn't mean it should be separtated.
I completely agree with your second point though that it is a safety issue. Although it might be more a cultural norm. If a man wanted to rape a women they are going to do it in an isolated place. So a crowded locker room isn't where it would happen. An empty lockeroom even if it wasn't coed is a far more likely location than in a coed locker room.
