the bad gunfight isn't something unique to this show, but what made it stick out is how every episode before this established the characters on both sides as elite snipers that can casually headshot a zombie from 50 feet away...and then suddenly it's like 2 stormtrooper units who have such bad luck they can't hit anybody with hundreds of rounds even by pure chance. maybe the smoke was a lot thicker than they showed.
As for your other questions...the town doesn't look so much like a fortress to me, the main walls are built from tractor tires and other junk, so I can accept that they had some small hole in the perimeter. Why Daryl got captured, he sort of got left behind in the chaos, and maybe let himself get caught in an effort to talk to Merle, which is what he wanted to do before. Maybe he told the Governer that when he got caught, that he wanted to see his bro. Why the Gov turned on Merle suddenly, it's cause he lied about killing Michonne.
I enjoy the show enough that I'm willing to make my own assumptions about things not completely explained, up to a point. hopefully the writing tightens up just a bit so that isn't necessary every single time something happens.
