At the time, Patrick Stewart's contract was expiring and they didn't know if he would come back so there was a possibility that Riker would have become Captain if Picard didn't come back in Best of Both Worlds Part II. They wrote part I without knowing what would happen in Part II.
Also, in that episode where Riker had his transporter clone, they toyed with the idea of killing off Commander Riker and replacing him with Data. His clone would sit at conn then.
