For anybody who wants to get into running and doesn't feel like they can do it, Couch to 5K is incredible. Just a basic little app that has you run at increasingly hard intervals over a 3 month period. Most importantly it just gets out of your way and lets you listen to your music and it tells you when to start and stop running. I went from a pretty sedentary lifestyle to running 5k with a shocking lack of effort.
I've used both as well, nike+ is cool because you can do virtual races with other people if they use the same system, the nike dongle (about $25)will track your times verses distances and upload it to some giant database, so it's a little like an online scoreboard. Also it tracks your distance on treadmills as well. You can get a little case that attaches to any shoe to use the nike dongle, most useful if you prefer to run in a non nike shoe. You can get one at any Running Room.

Runkeeper uses your gps to track where you're going, so it eats up a lot of battery on a 30 minute run. Both are good with built in training programs, i believe nike has another app that uses gps now as well. these won't track your distances on a treadmill.

I particularly liked how nike+ throws in little easter eggs as well for your fastest this or that. I had lance armstrong congratulate me on my fastest 5k a while back. felt pretty good. The only downside is that the foot dongle runs on a battery, so you need to buy a new dongle when the battery goes. mine lasted about a year.
