As for the challenge flag ( I assume thats what you are referring too) that inevitably is a call made by the coaches in the booth who have a chnace to see replays long before the coach does....they whiffed on this one badly though, I will give you that. If you mean the timeout towards the end of the game...not sure that it made a big difference.
At any rate....Caldwell is Polians guy and was groomed for his current position all along, and as important he is Mannings guy. I simply see no possible way he is even remotely in trouble. His success is unprecedented in that no team he has ever coached on since entering the league has missed the playoffs.
i will say this though...one more year of going backwards and people will start bellowing for sure...then again I may be totally wrong and he is in hot water but I have neither heard nor read anything that indicates that.

Every team he has coached on has had Peyton Manning, one of the best quarterbacks of all time. The timeout at the end still baffles me. New York has one timeout with under 30 seconds left and look more then content just to try the 50 yard field goal with only one timeout left. You could see how much Peyton disagreed with the move on the sideline.
He brought in two friends as his co-ordinators, and once again the Colts struggled with special team coverage and returns, run defense and running the ball. The only reason this team made it this far is Manning.
His name hasn't been mentioned nor has he come close at all to even being mentioned in risk of losing his job, nor has the discussion even been had by many. The Colt's do not panic though and have stayed the course with the coaching staff and players after playoff loses. But this could be a little bit different with Peyton's contract up this offseason. It's going to be the last contract he signs as a pro and more then ever, he's got to believe that he can win a championship with Caldwell moving forward. It was obvious Peyton wanted to keep playing @ 14-0 last year, just like it was obvious that Caldwell got outcoached in the Superbowl and against the Jets tonight. More then ever, Peyton is going to have a say in what happens with this organization going forward and what he thinks this team needs.
This might just be my bias speaking, as I'd much rather have a much more vocal and hard nosed coach for the Colts after the last decade of Dungy and Calldwell.
