At this point I'm looking at maintaining two separate libraries. My usual 1080p MKV files that'll eventually see use with a Boxee Box, and then the iTunes-format MP4s @ 720p for the AppleTV. Technically it's possible to have 1080p content play on the AppleTV, so long as it doesn't exceed around 15 Mbps, so maybe remuxing is still an option ...
