It wasn't the customs guy (as Cobb would have no idea which one to go to), the implication was that his entire criminal record was cleared. Presumably this had an immediate effect as the CBP/TSA folks seemingly had no notion he was a wanted man only a few minutes prior. That's a little hand-wavey, but maybe the Japanese dude called a DB admin at the CIA who owed him a favour or something.
