I typically do all of my booking using those sites - just be sure to read your cancellation rules. Some give you a better rate but it is not refundable, whereas others have the usual 24 or 48 hours prior to arrival cancellation window.
I have never had an issue with an online booking, both in North America or elsewhere. They always have my name at the desk when I arrive, etc. I typically use Expedia.ca and Travelocity.ca as they are in Canadian dollars (or Venere.com for Europe sometimes).
A friend of mine uses priceline.com, which can get you some pretty good deals at the expense of actually choosing which hotel you like. Not my cup of tea - I like to know where I'm staying before I pay for it.
