Pioli is going to be rebuilding this team from scratch to ensure his handprints are everywhere, but why oh why would that future not include a stud like Bowe?

Because he wasn't selected by Bill Belichek or Bill Parcells. I don't think Bowe will be going anywhere. If you look at the former starters or even Star players from the last regime that are in the dog house or gone from the Chiefs. Safety Bernard Pollard (of knocking Tom Brady out for the season fame) was cut at training camp and is now starting for the Texans (who are a better team than the Chiefs by the way). Rumor was that Pollard was cut to send a message to the rest of the team. Former first round pick Derrick Johnson is in the dog house and has been kept on the bench with trade rumors swirling around him.
Glen Dorsey is the subject of trade rumors, Brandon Albert is the subject of trade rumors, Larry Johnson is the subject of trade rumors (that is one deal that needs to get done). Hey, if it improves the team I'm all for it. So far I really don't trust Pioli's judgment. The Matt Cassel contract is a head scratcher, especially since they didn't try to surround their $63,000,000 QB with any talent. Not to mention trading away his top receiver. The Tyson Jackson pick at number 3 overall is just plain stupid. Even if Jackson ends up being a hall of famer, they could have traded down to select him since he wasn't on any body's radar. Now the Chiefs are dying at LB and Curry who they passed over for Jackson is having a great year.
Pioli has brought in a lot of other players to try and improve the Chiefs. One thing all these players have in common is their connection to the Patriots or the Bill Parcells Dolphins or Cowboys. He has brought in a few plugs on offense from the Todd Haley Cardinals. Maybe Pioli is a smart man and was a big reason why the Patriots won three Super Bowls while he was employed by them. Or he could be just another yes man under the genius Bill Belichek who is taking a lot of credit for things he had absolutely nothing to do with.
What would make me happy, would be to see Pioli trade for a player that he hasn't got an opinion on from Belichek or Parcells first. Then we can see just how smart Scottie is when he isn't being told what to do by his former boss or Father In Law.
