Well, your body is already depleted from processing all that food during the night, so you need both carbs and protein in the morning, ESPECIALLY after running 6km.
Just make sure the carbs are 'complex'.....and you get protein(eggs, bacon). I also drink lots of milk in the morning.

Well, you need something after working out, but your breakfast should cover that.
I drink my protein shake in the afternoon. Takes me a few hours to finish it. I don't think there is a 'best' time. Protein shakes just give you more 'protein.' If you can get enough protein from food, you don't even need it.
