Take a giant whiteboard, pick a theme you want to go with (to continue on with season 1) throw up a bunch of ideas, and start to connect the dots and fill in the blanks. They say, once they reveal the identities of Adam and Eve in the caves, you will see that they had everything planned from the begining.
I think that ever since they set a finish date, the show has gotten a lot tighter. Season 2 was mostly filler but near the end of season 3 when they decided on how many episodes would be left the show really started picking up steam.
