Went through this, couple suggestions:

NEVER charge a dead battery from a new alternator. Get a mechanic to charge the battery. Using a new alternator to charge a dead battery can destroy your new alternator.

My buddy also had a very similiar problem and it turned out one of the cells in brand new his battery was defective. If you take it for a "specific weight capacity" check, they should be able to determine if it messed.

Then again, I am no mechanic. Disclaimer-It might not be called s[specific weight capacity test either.
