Sorry, I thought RottenTomatoes was a rather well known site, my apologies. Presumptuous on my part.
They "gather reviews from a set pool of approved sources". Such as all the major newspapers movie critics, the critics from city newspapers, magazines, etc. The percentage is based purely on the number of the reviews which deemed the movie to be considered 'fresh' (good), versus 'rotten'.
For example, for The Incredible Hulk, 96 out of the 148 pooled critics' reviews were good. So it has a 67% fresh rating.
They also average a rating for the movie out of ten from each critic.
Obviously the percentages aren't an end-all, be-all representation of the movie, but it gives a good idea how many people (most of which review movies professionally) liked the movie in question.
