I think you're mixing up two different storylines.
Hugh still remembered the highjacker story and Dan had to tell him that the guy he was investigating had an alibi for the time of the highjacking so he didn't have a story.
It was the next episode, with the serial bomber, that Hugh didn't remember after Dan changed history. That was the one where Dan first encountered the two young boys whose father owned a garage. It looked like the older brother was going to be the trouble-maker, but Dan straightened him out and he grew up to take over their father's garage. The younger brother was a genius who went a little crazy (possibly driven there by his encounters with Dan) and started sending out letter bombs. After Dan convinced him to get help, history changed, and the bombings never happened, so there was no longer a story for Dan to be researching.
