Nope, it doesn't, but it's interesting you bring it up. Jeff Sagarin's site uses two ranking systems. One is his ELO-Chess, which he describes as "politically correct" in that it doesn't consider margin of victory. This is one of the six rankings used in the BCS. Sagarin has a second ranking system, which is pure-points, in which only the margin matters. Sagarin himself describes this pure-points system as the single most accurate indicator of future games. Using the politically correct system, Sagarin ranks them Kansas, LSU, then Oregon. Using pure-points, they're ranked Oregon, LSU, Kansas, with Oregon ahead by a wide margin.

So while the BCS doesn't factor in margin of victory, the computer system that one of their own rankers labels as being more accurate is purely based on margin, and that one favours Oregon. I'd like to see the BCS modified to include both ranking methodologies.
