Witches. When Anjelica Houston reveals her witch self, oh man, gross and creepy. The opening story of the girl who goes missing and her family sees her growing old in the painting on the wall, that always creeped me out.
The Black Cauldron (loved the The Chronicles of Prydain though). Also found Sleeping Beauty creepy though mostly for Maleficent and the sleeping walking part.
Oh man, I'm going to sound like such a pansy, but I remember when I was about 5, the Care Bears movie gave me nightmares. I remember the spirit book with the creepy head used to freak me out.
And not a movie, but the Ghostbusters episode with the Boogyman also gave me nightmares.
For some reason The Last Unicorn always creeped me out. It has scary monsters, Christopher Lee voicing the baddy, that witch that locks up the animals, and the ending isn't that happy. The part that really gets to me though is when the Unicorn is turned into a woman and she starts freaking out about feeling mortality. Very dark for a kids movie.
This was definitely the one that stuck with me longest when I was young. That red bull was in my nightmares for years.
No one has mentioned this one yet. 8 Below, a family film about lovable sled dogs in the arctic that we watched with our (then) 3 year old. It is perfectly fine and wholesome, except for one scene that still haunts me. See for yourself:
Not a child's movie at all, so maybe a little OT. When I was really young, I had older foster sisters who made me watch Pink Floyd the Wall. That meat grinder scene messed me up bad.

It's basically schoolhouse rocks on acid. I made the mistake once of watching it while on mushrooms. There's one prominent character who doesn't have a face. Seriously messed up at times.

Ha! They used to show us that in school on movie day.

I was going to post the same thing but it isn't a children's movie or song.
I remember seeing the music video at our house on Bonaventure Drive and being terrified. I actually showed my kids a while back because they asked me what scared me the most when I was 4 or 5. For sure it was the kids going into the meat grinder. Every time I got in trouble I was certain my mom was going to send me to that school

Does anyone else remember the old school safety films they used to show in elementary school where a toddler burns itself in the bath tub? The mom walks away for a minute and the kid turns on the hot water, and the next thing you hear is screaming and I think they even showed skin grafts. There was also a part where it told you not to stick your foot under the bus tire or it could look like a squashed banana... then it shows a tire about to run over a foot before cutting to a squashed banana? That one scared me.
Oddly, I think they actually had Bugs Bunny and Daffy Duck in them. I can't find any remains of these films on the internet.
I did find this blast from the past though that had a little bit of a scare factor:
