Dave Filoni hints that a major villain is going to join Rebels in the final season and the Noghri from Legends EU will be appearing as well as Rebels keeps blurring the line between new EU and Legends EU.
Star Wars - Vader, Tarkin - we've already seen them both
Empire Strikes back - Vader, Palpatine, Bobba Fett - Its unlikely that Palpatine would play a major role in rebels as he's left the Jedi Hunt to Vader/ Bobba Fett could be interesting as he also had a prevalent role in the Clone Wars
ROTJ - Vader, Palpatine
Phantom Menace - same as above
Attack of the Clones - same as above
revenge of the Sith - Same as above
Rogue one - Krennec, we already know he's showing up.
Clone Wars - Barris - The fallen Jedi who when we saw her left had betrayed the Jedi due to dis-illusionment.
Out of the major villains I can only see two that would have a major impact. Bobba Fett, who could be hired by Thrawn to hunt down the Jedi, or hired by Vader. Or Barris as the final Inquisitor, but she's not really a major Villain.
We know that Ventress is dead, they killed her off in the new EU and in the legends EU, but she would have been interesting as she'd finally been redeemed.

I think its boba, but I can't see him killing thrawn unless the Emperor or Vader orders it, where's the profit, and if he did kill a Grand Admiral there's no way he would have been hired in Empire.

Rebels takes place just before Episode IV, about 20-22 years after Episode II. Boba was a teenager in Episode II, so he'd be in his 30s during the Rebels timeline.

Oh, I thought he was younger in Ep. II. Characters from Ep. II, Clones Wars and Ep.III still looked quite young in Rebels. I suppose the animation styles are just wreaking havoc with my brain.
But I guess Leia is at least in her 20s in her Rebels appearance.

If you look at the time lines, The Rebels show takes place 14 years after The Clone Wars and Boba was probably about 13 or 14 in the last year of Clone Wars, so he's 28 or 29. Another 5 years will pass between the end of Rebels and Empire Strikes back so he's in his early to mid 30's by that time, then he died stupidly.

Wait.. so how old is Ashoka when she appears in Rebels? 50?

When she first appears in The Clone Wars movie she's 14 so by the time Clone wars ended she was about 19 (5 years) so at the start of Clone wars she would have been 34 and "died" when she was about 36.

Daniel Logan, who played Boba Fett in Episode II, was born in 1987. So, he was about 15 when the movie came out and about 13 or 14 when it was shot.
On the other hand, I believe that it's actually stated in the movie that the clone army was ordered about 10 years prior to Episode II, which would put Boba's age around 9 in the movie.
Either way, he'd be in his early 30s during the Rebels timeline.

Oh, I don't think that Boba kills Thrawn on his own, I'm guessing he is hired by Vader and/or Palpatine, though now I am doubting myself because why would Vader not do it at teh height of his power and rage?

Vader doesn't seem to worry to much about personally killing Imperial Officers, in fact its almost like his Sunday Morning Ritual. Wake up, go to the zero gravity gym, have a healthy breakfast of carrots and peas flavored baby food. Remove his colostomy bag, strangle a couple of officers, theeeeen lunch

This laid the ground work for the end in a lot of ways
We had the luke skywalker with Ezra as he walks up from a vision of horrible things happening on Lothal, then when offered a mission to gather information on the Tie Defender Program but the planet is under lockdown and its going to be tough to get back. Ezra basically states he's probably not coming back.
Even though its not necessary to keep hammering on the Empire is evil they drove it home tonight with not only an environmentally wrecked planets with its citizen's under lockdown.
We thought we'd dismissed the whole Ezra to the Darkside thing but he was visibly angry when he finds out his friend Old Joe had been executed for treason and a Imperial Ace had taken over the bar.
The first episode was really about the cost of occupation and it was a slow buildup to the second episode where they see the new Defender Elite, and a huge plus to the animators on making a gorgeous and deadly looking fighter. We also are reminded of Ezra's connection with animals as the Loth Cats swarm him and basically help him and Sabine steal the figher.
Of course Thrawn has returned, but it was a bit of a throw away return for him as he continues to play chess with the Rebels.
As things go to their worst and Ezra and Sabine crash and are hunted by Imperials we see the Loth-Wolf that we've seen I think in the new Star Wars trailer. These animals are clearly sentient and force sensitive, and he uses force suggestion to put Sabine to sleep and then spirits Ezra back to his friends, before he vanishes he utters one word to Ezra which is Doom"
Dave Filoni in recent interviews has promised three things to end the series
The answer to the fate of Ashoka
What happens to the ghost crew and the Jedi, and Dave did say that there aren't a lot of force users in a new hope and what happens to Thrawn.
Are they all doomed?
Who will survive.
Well we know Chopper and Hera have survived right through to the end of the Rebellion. But all bets are off for the rest of the family.
When Hera and Kaanan have a nice romantic moment in the back alley during their mission, you felt sadness in Kaanan at another moment lost, maybe he knows he's doomed.
Thrawn has to pretty much bite it as well, the Emperor would certainly have had him around at key battles if hes such a prominent military commander.
The answer to the fates of Sabine and Zeb are up in the air. Its easy to say that Sabine survives she's got a home to return to, but poor Zeb has been without a story line forever and seems destined to die or give up the fight.
Like I said, Ezra returning to Lothal was the worst thing for him, he's feeling tremendous guilt and anger over the loss of friends and the complete destruction of his home, its not a stretch to imagine him giving into those feelings if someone like Kaanan or worse yet Sabine is harmed. I don't believe the theory that Snoke is Ezra at all, but its not hard to see Ezra holding the corpse of his master and giving into his repressed need for revenge and justice and walking into a final confrontation with Vader.

The Loth-wolf recognized Ezra as an ally and someone to be trusted. But he didn’t feel the same about Sabine, because he made her go to sleep by merely saying the word. He carried Ezra and Sabine to safety and uttered a word to Ezra before he left. Closed captioning reveals the Loth-wolf said, “Dume,” which is Kanan Jarrus’ real last name. Before Order 66, Kanan was known as Caleb Dume.
