Beauty and the Beast - Love all the songs, but the opening with the witch putting the spell on the prince dude? Hella nope
The Little Mermaid - That cow Ursula is a sex offender, I'm convinced
The Labryinth - Just uber creepy throughout. I watched this initially when I was maybe six, and didn't understand the weird vibe between Connolly and Bowie, but it freaked me out as a child. Bowie generally was a weird dude and his makeup and styling made him look so scary. The concept of some alien king stealing you away from your family? Creepy. I also hate puppets. Only the original Henson muppets are okay
The Wizard of Oz - the wicked witch was hilarious, loved her. Glinda, the Scarecrow, the Wizard, and the munchkins can all bite it
Willy Wonka and the Chocolate Factory - Luring kids to your candy factory is not okay

The Dark Crystal. The Skeksis? What the hell, LOL.
Most any movie that is based off the Grimm Fairytales is disturbing, when you really look closely at the storyline.
Return to Oz. Electroshock therapy? What the hell. Princess Mombi cutting off people's heads and wearing them as her own. Fun times.
The Never Ending Story.
Many of these movies are quite well and beautifully made. The animation, the claymation, the wondrous works of near art that some costumes can be. But holy hell, when you look at them really closely? Yikes.

For some reason The Last Unicorn always creeped me out. It has scary monsters, Christopher Lee voicing the baddy, that witch that locks up the animals, and the ending isn't that happy. The part that really gets to me though is when the Unicorn is turned into a woman and she starts freaking out about feeling mortality. Very dark for a kids movie.

Came in to post a couple of my favourites as a kid, and they're all there in the first 4 posts - even the ones I reckoned were more obscure like the Dark Crystal (all time favourite kid's movie) and the Last Unicorn (what was up with that tree with boobs?).
Nothing tops the talking wolf in Neverending Story though. Stuff of nightmares right there.

I loved Labyrinth when I was a kid, but it definitely has some creep factor.

When Dark Crystal was being developed, Jim Henson thought it was unhealthy for kids to not be afraid, so he intended it to be as dark as possible. We need more of that.
